    My website Theme uses “PrettyPhoto” as the default lightbox, I put a lot of time into customizing it.

    In ImStore/Settings/Gallery there is only 2 options “Colorbox” or “WP Lightroom” How can i set the default lightbox to prettyphoto?

    you can disable colorbox under settings > galley > colorbox. to activate PrettyPhoto you will have to add your own javascript code to the site, sorry I have never worked with PrettyPhoto.
